Check out the cameo: CAPTAIN SQUARE'S HOMEPAGE
Now the question of "how did the stick figures make a comic in color?!" is solved. Obviously, it was magic. Beyond that, it was Cthulhu magic... the worst kind of magic of all. The altered bounds of reality surrounding this comic were probably only a byproduct to that dimensional rift Cthulhu was opening.. or maybe Cthulhu WAS intentionally altering time and space to make his cameo in Captain Square be all the more representative. I guess we'll never know.

Captain Square, as a tech demo, has taught me one thing: I could NEVER make a comic that complex weekly, unless it was my job, or I was single. I don't know how any other comic artists find the time. Maybe they've streamlined the process, maybe their magical $100 pen tablets are somehow faster and better than my $14 one. Maybe speed comes with practice. I can't say, I'm not an artist, nor do I know any that I could ask about this particular topic. Any plans of MSFT going 3D and color any time soon? Forget it. I'm going to stick with cut-and-paste, thank you.
Comic updated 3x a week. Usually.
